So as a FDS repair virgin working on a broken FDS, I tried adjusting the spindle (this bit: http://2.bp.blogspot.com/-VMdqGNmHzSI/TV4cY5PGVBI/AAAAAAAASAw/llRBJ6HgcJ8/s1600/DSCF7012.JPG ), and after trying several different positions with no luck, I noticed I could no longer tighten the set screw, it stripped out the hole in the spindle hub.

This is where most people would give up, but I think I could make the spindle hold with a larger screw (in fact I can already set a PC screw in there and it holds nicely, but the screw head sticks out and stops it from moving a full rotation). So, I wonder if anybody knows where I could find a set screw just like the one that comes in that spindle, but with a larger diameter. The PC screw looks like about a 2 or 2.5mm diameter.

You'd probably have better luck finding a new/replacement spindle with set screw, probably off a junk drive. Send a message to gamedoctorhk.com or tototek.com and ask if they can get you one if no one on here has one to sell.

I don't buy, sell or trade at moment.
But my question is how hackers at that time were able to hack those games?(c)krzy

I don't agree with sacrificing parts from another FDS when this problem can be fixed with ordinary fasteners that cost a few cents.
I ordered 3 types of (thicker) set screws from Fastenal and will let you know what happens...

Update, this fastener fit nicely into my stripped out hole (I tried #4 first but it was still not getting any grip).

#6-32 x 1/8" Hex Drive

No success yet because I still need to replace the belt, but my spindle does feel secure and is in proper alignment now.

WOW!! Thanks for the info! I got the exact problem on an FDS I'm restoring.  The original screw stripped the thread and now the original screw just falls out!!

The new fastener, the first time you screw it in, does it carve a new hole for the screw to hold?

Depends on the hardness of the set screw.  To be safe, you should probably get a cheap tap and die set.
I don't know how to fox. D:
