quick question, do the disk writer games differ from games that need say, a game doctor? what is the difference if not, and what is the difference between disk writer games and games that were sold otherwise?

Yes.  Disk Writer games were games that could be written to blank Nintendo brand disks through Nintendo's "Disk Writer" service in Japan.  Get a blank Nintendo disk (or a disk you already have), pay 600 yen, put the disk in, select the game, and voila.

Game Doctor disks are pirated disks that need a Game Doctor to bypass the system's security (I think).

Close enough, nintendodork, but I think the copy price using a DW was 500 yen.

any idea how pirated game doctor disks were made?

The pirate disk market seems to have been biggest in Hong Kong. Beyond that, I have no clue how or why they came to be and came to use a passthrough device.

I have seen some pirate games for run on a game doctor that take up 2 disks. I think they were converted from cartridge somehow. Were there any official FDS disks that used 2?

I don't know if this is enough to confirm it though as I don't have it or anything.
Edit: I have a copy of it now, so I can confirm it.

Also Famicom Tantei Club is listed once too many.
