pink godzilla is one that comes to mind
They don't have an online store for games anymore. Only their Seattle store.

I would mention Digital Press as well but it's luck if they have any import games at all. It only depends on what they trade in and it isn't an online store.

Rob Webb over at http://www.consolegoods.co.uk/ has a HUGE amount of SFC Hardware and games for sale, with a bit of NES/FC accesories and NES games (very little Famicom anything, though)
I've dealt with Rob and it was a great transaction. I mainly go though his large listing of SFC games from time to time.
I can also get you almost everything. /end of self-promotion ;)
Are there online stores that sell pirates ?
I have never seen a Japanese one.

DOn't bother. They're fun to look around in, sure, but they are HIGHLY overpriced. Stupidly overpriced. It's cheaper to buy games from most any online store or ebay, including shipping from Japan, than buy anything from Pink Godzilla.
