Is the fds version an arcade port like ice climbers?
Why doesn't the cartridge version have the pie factory?
Do any home ports have the whole game?
Haven't played the Disk version but i'd guess it's the same as the cartridge.
Maybe time or rom constraints?
The Wii VC version uses a modified NES-Rom as far as i know and contains all levels

I can confirm that it was ROM constraints of the time that prevented them from including the stage, as well as some of the cutscenes.
There is a NES dump of the pie factory level though. I don't have it myself.

1. There's an FDS port?
2. Memory or time limitations most likely. They have a version with the pie factory which came with red European Wiis, but you can buy a cart from Retro Zone
3. Aside from retrozone's, I think the Coleco ADAM version has all four levels.
Does the later donkey kong collection have it?
The Pie Factory level is only available on the Wii disc previously stated. Isnt it only the PAL version that has the actual nes rom on it?
and the FDS port of Donkey Kong is the same as the cartridge version as far as I know.
