Is the game same on both platforms?
The Wii version is a lot cheaper, like £7 while NGC is £40, so I'd go for the Wii edition. That is, when I'll buy the console.
Wii version is better. Gamecube version is rarer and Link is left-handed. Some people care about superficial details.
Basically, it comes down to whether you want to use the remote or just a GC controller. If you do get a Wii (get one they're cheap) and soft-mod it you can easily play both.
Ironically with Wii Zelda (some versions anyway) you can soft mod the Wii. I enjoyed Twilight Princess more than Skyward Sword, but I was playing it like 2 days before the launch of the Wii and it felt really special to play a great-looking game in a new way on a new console. Skyward Sword is definitely the better game but I loved how traditional Twilight Princess is. It's like a current-gen (then) Ocarina of Time.
Also are you in the UK?
An earlier rendition of the Wii will play both without modding.
I disagree about Skyward Sword being better, (in fact, I'd rank it rather low on my list of Zelda titles) but I guess that's just a matter of opinion.

Right now, not exactly, but within a week or a month I suppose I'll be going back.

The main character is Link, not Zelda. Zelda is the princess.
Link is left handed in every game in the series except for the Wii version of TP and Skyward Sword.
The Wii version has you swinging your hands around like an idiot a lot and the ENTIRE game is mirrored on the Wii version. When you walk into a dungeon on the GameCube build and there's a room on the left, the room will be on your right in the Wii build. The Wii version is literally, completely backwards.
The GameCube version controls like the WindWaker, which is awesome.
I bought the GameCube version when the game was released in 2006 and I'm glad I did. It seems like the better choice.
I didn't know you couldn't play the GC version on a newer Wii.
I prefer the GameCube version since I prefer a left-handed Link and east and west are consistent to Ocarina of Time at least. On the other hand I love fishing in the Wii version.
For controls the GameCube version is a bit better for fighting while the Wii version is better for fishing. In the GC version you can do the spin attack normally by charging the sword and doing an instant spin attack by spinning the control stick like in Oot (hard to do), while in the Wii version you just shake the nunchuck for an instant spin. There's no sword button so you can't charge it AFAIK.
Since the game doesn't care about how you shake the wiimote the shaking is just like pushing a button but less responsive so that's why the GC is better for fighting. It's not that much of a difference though.
Fishing is fun in both versions but it's a bit easy compared to Oot.
The bow controls on the wii version is also.much better

This is the sole reason I prefer the Wii version. Using the bow was always such a pain in other 3D Zeldas.

Hum, that's a downer, but for what the Wii edition costs it's more affordable than NGC, though, not exactly better by what you guys say.
What a shame Nintendo didn't do an exact version of the game for the Wii. :diskkun:
But if you never played the GC version you wont noticed that it's mirrored. Only that most people including Zelda will be lefthanded in cutscenes while Link is righthanded. Hylian inscriptions might also be mirrored but I guess it's mostly ornamental. Also the fact that Lake Hylia is to the east and Death Mountain to the west unlike Ocarina of Time might annoy you but on the other hand Lake Hylia was in the east in A link to the past.
The reason they made it mirrored according to Nintendo is that everything in the game including bosses and dungeons was made for a lefthanded Link so the only way was to mirror the whole game (you swing the wiimote which is in your right hand to swing the sword). I don't really buy that though, I didn't notice anything that requires the sword to be in the left hand anyway.
Yeah, I never played it (except in 2010 which I played very little) so it shouldn't bother me. I'll then pick up the Wii edition for sure.

But, here's how I break it down, since I own both.
If you want to use a controller, get the GameCube version
If you don't mind using motion control and having to move around, get the Wii version
I think the best Zeldas is probably A link to the past and Ocarina of Time. The two Famicom Zeldas, Link's Awakening and Majora's Mask are also darn good and comes close behind. Wind Waker and Twilight Princess have very different graphical styles from the rest of the series and I would rank them a bit lower than the abovementioned games but they are still very good games. The fishing part of Twilight Princess is probably the best in the series even though it's maybe a bit easy to get everything.
So if you like Twilight Princess you could check out for the abovementioned games.

I never had any problem with the bow controls except for the super sensitive control stick in the GC controller and Hori Pad Mini before you get used to it, and the only problem was to get a good score in the shooting mini games. Though I guess you can aim faster with the wiimote. Especially if you are righthanded.

This is why I bought the GC version although I already had the one for Wii. The sword mechanics aren´t good and they got annoying. Still, I LOVE Skyward Sword, fencing workt so much better there.
