We'll be using this thread to build a list of foldout manuals printed for Disk Writer games; I don't think every Disk Writer game had a foldout manual.

quick question, do the disk writer games differ from games that need say, a game doctor? what is the difference if not, and what is the difference between disk writer games and games that were sold otherwise?

Yes.  Disk Writer games were games that could be written to blank Nintendo brand disks through Nintendo's "Disk Writer" service in Japan.  Get a blank Nintendo disk (or a disk you already have), pay 600 yen, put the disk in, select the game, and voila.

Game Doctor disks are pirated disks that need a Game Doctor to bypass the system's security (I think).

Close enough, nintendodork, but I think the copy price using a DW was 500 yen.

any idea how pirated game doctor disks were made?

The pirate disk market seems to have been biggest in Hong Kong. Beyond that, I have no clue how or why they came to be and came to use a passthrough device.

I have seen some pirate games for run on a game doctor that take up 2 disks. I think they were converted from cartridge somehow. Were there any official FDS disks that used 2?

I don't know if this is enough to confirm it though as I don't have it or anything.
Edit: I have a copy of it now, so I can confirm it.

Also Famicom Tantei Club is listed once too many.

The unidentified game called "谷川浩司の将棋指南2  詰め将棋 次の一手" is Tanigawa Kouji no Shougi Shinan 2: Tsume Shougi"(Kouji Tanigawa's Instructional Shogi 2: Shogi Puzzle). It was first released as an FDS exclusive, being a sequel of Tanigawa Kouji no Shougi Shinan,released exclusively for MSX in 1986, although it was re-released later as a Famicom game and, oddly enough, it got re-released again as an FDS game with new puzzles on side B, adding the subtitle "詰め将棋"(Tsume Shogi). Your copy seems to be the second FDS re-release.

EDIT: I just recieved my CIB copy of Doki Doki Panic, and it comes with a foldout manual, so I would add that one to the list as well.
