Are there boxed pirates with/without manuals?

Both my Super Mario World and Somari games I got from madman are boxed.

Yes, there are several. Let's see if I can list them:

Aladdin II -- box
AV Beautiful Girl Fighting -- box
Fatal Fury II -- box
Fatal Fury Special -- box
Mortal Kombat II -- box, manual, insert
Pao Ching Tien -- box and manual
Popeye 2 -- box
Rockman 6 in 1 -- box

Well, that's all I can remember. There are also some less shady unlicensed games with boxes, by companies like BIC, Computer & Entertainment, Hacker International, etc.

I once had a boxed Famicom multicart, it said it was manufactured by "CA. GAME DE VENEZUELA S.A."

lol, all my multicarts came boxed, but they're not traditional boxes with artworks and manuals, seem just like adapted VHS boxes to fit a famicart shape, doesn't really count I guess.  Think as above minus the art and manual ;)

Are there any significant differences between the (boxes and the manuals) of the pirates and the( boxes and manuals) of the originals ?

All I can say about my boxes is that the SMW box isn't much larger than the game cart itself and it advertises the SUPER NES version of the game on the back in the screenshots.  The Somari box is more like a standard famicom box (almost identical in size to my Crisis Force and Holy Diver boxes).  Somari doesn't really have an original (and uses genuine screenshots of Somari), and SMW has different art (EDIT:  It has the same art as the Super Famicom version)

Most of the generic boxes are either plastic like the Namcot boxes or paper with a little plastic window.
